When talking about San Diego, visitors should know about the Trolly system. It joins downtown to Old Town and is the best way to get to the Mexico border. The terminus is only yards from the border crossing and the center of Tijuana is about a 15 minute walk.
You mention Pacific Beach but the beaches continues south to Mission Beach and north to La Jolla.
La jolla is a busy tourist area and is one of the most popular scuba and snorkeling areas.
Another interesting places to visit is Point Loma. From the view points, one can watch the harbor traffic, two airports and in the right season, one can watch the whales swimming past.
